Prediction of sites under adaptive evolution in flavin-containing monooxygenases: Selection pattern revisited

Flavin-containing monooxygenase (FMO), like cytochrome P450 (CYP), is a monooxygenase that uses the reducing equivalents of NADPH to reduce one atom of molecular oxygen to water, while the other atom is used to oxidize the substrate. Recently, it was shown that some CYP isoforms have been subject to positive selection. However, it is unknown whether the highly conserved phase I detoxification enzyme, FMO, has undergone similar positive Darwinian selection. We used maximum-likelihood models of codon substitution, evolutionary fingerprinting, and cross species comparison to investigate the occurrence of adaptive evolution in FMO sequences. We used recent genomic data from a range of species, including vertebrates and invertebrates. We present the evidence for the occurrence of adaptive evolution in mammalian FMO 3, 4, 5, and fugu FMOs but not in mammalian FMO 1, FMO 2, frog FMOs, other fish FMOs and invertebrate FMOs. The sites under adaptive evolution were significantly associated with the insertion domain in mammalian FMO 5. We identified specific amino acid sites in FMOs 3–5 that are likely targets for selection based on the patterns of parallel amino acid change. The most likely role of adaptive evolution is the repair of mutations that permitted optimal NADP+ binding and improved catalytic efficiency. The occurrence of positive selection during the evolution of phase I detoxification enzymes such as FMOs 3–5 and fugu FMO suggests the occurrence of both high selection pressure acting on species within their unique habitats and significant changes in intensity and direction (forms of xenobiotics and drugs) resulting from changes in microhabitat and food.

Amyloid precursor protein and its homologues: a family of proteolysis-dependent receptors

The Alzheimer’s amyloid precursor protein (APP) belongs to a conserved gene family that also includes the mammalian APLP1 and APLP2, the Drosophila APPL, and the C. elegans APL-1. The biological function of APP is still not fully clear. However, it is known that the APP family proteins have redundant and partly overlapping functions, which demonstrates the importance of studying all APP family members to gain a more complete picture. When APP was first cloned, it was speculated that it could function as a receptor. This theory has been further substantiated by studies showing that APP and its homologues bind both extracellular ligands and intracellular adaptor proteins. The APP family proteins undergo regulated intramembrane proteolysis (RIP), generating secreted and cytoplasmic fragments that have been ascribed different functions. In this review, we will discuss the APP family with focus on biological functions, binding partners, and regulated processing.

New and little‐known species of Didemnidae (Ascidiacea,Tunicata) from Australia (Part 3)

The majority of the 58 species discussed, including 10 new species, were collected by scuba divers at 5–10?m in waters around Australia. Species are from Leptoclinides (11), Polysyncraton (11), Didemnum (19), Trididemnum (7), Lissoclinum (8), Clitella (1), and Diplosoma (1), and new species are in all except Trididemnum and Diplosoma. Additional characters (including a pyloric vesicle reported previously in the Holozoidae and several unrelated didemnid taxa) have been detected for the monotypic genus Clitella Kott, , which is recorded for only the second time. A review of known Australian ascidian species confirms the Didemnidae as the most speciose ascidian family in these waters. In this family, there appears not to be appreciable gene flow between tropical and temperate waters and few species have a continuous tropical–temperate range. A preponderance of Western Pacific non‐indigenous species is in the north, while indigenous species, some probably isolated from related tropical ones, are dominant in the temperate waters of the southern half of the continent. Although intraspecific variation and convergence obscures species differences, some aspects of the living organisms detected in in situ photographs contribute to identification. Keys to Australian didemnid species described since the publication of the Australian Ascidiacea part 4, Didemnidae (Kott ) are included.
