Copy number variation and selection during reprogramming to pluripotency   总被引:2,自引:0,他引:2  
The mechanisms underlying the low efficiency of reprogramming somatic cells into induced pluripotent stem (iPS) cells are poorly understood. There is a clear need to study whether the reprogramming process itself compromises genomic integrity and, through this, the efficiency of iPS cell establishment. Using a high-resolution single nucleotide polymorphism array, we compared copy number variations (CNVs) of different passages of human iPS cells with their fibroblast cell origins and with human embryonic stem (ES) cells. Here we show that significantly more CNVs are present in early-passage human iPS cells than intermediate passage human iPS cells, fibroblasts or human ES cells. Most CNVs are formed de novo and generate genetic mosaicism in early-passage human iPS cells. Most of these novel CNVs rendered the affected cells at a selective disadvantage. Remarkably, expansion of human iPS cells in culture selects rapidly against mutated cells, driving the lines towards a genetic state resembling human ES cells.  相似文献

CpG islands are present in one-half of all human and mouse genes and typically overlap with promoters or exons. We developed a method for high-resolution analysis of the methylation status of CpG islands genome-wide, using arrays of BAC clones and the methylation-sensitive restriction enzyme NotI. Here we demonstrate the accuracy and specificity of the method. By computationally mapping all NotI sites, methylation events can be defined with single-nucleotide precision throughout the genome. We also demonstrate the unique expandability of the array method using a different methylation-sensitive restriction enzyme, BssHII. We identified and validated new CpG island loci that are methylated in a tissue-specific manner in normal human tissues. The methylation status of the CpG islands is associated with gene expression for several genes, including SHANK3, which encodes a structural protein in neuronal postsynaptic densities. Defects in SHANK3 seem to underlie human 22q13 deletion syndrome. Furthermore, these patterns for SHANK3 are conserved in mice and rats.  相似文献

The role of the thymus in T-lymphocyte differentiation remains unclear. The demonstration that the thymus can restrict the T-lymphocyte specificity repertoire suggests that T cells acquire specificity within the thymus. However, the demonstrations of immunocompetent helper T cells and cytotoxic T-lymphocyte precursor cells (CLPs) in athymic nude mice suggest that the acquisition of some T-cell reactivity may occur without the thymus. We have been using T-cell colonies grown in vitro as a model system for studying various aspects of T-cell differentiation in both mouse and man. In one study we showed that CLPs can be found in T-cell colonies grown from spleen cells of normal mice, each colony containing CLPs of several different specificities. The colonies containing CLPs are not clonal, appearing to have a colony-forming unit (CFU-T) of two (perhaps three) cells. Here we provide direct evidence that the CLPs are spontaneously produced in the colonies. In addition, the cells of the CFU-T were characterized with antisera directed against the cell-surface marker Thy-1, which is present on all murine T cells, and the cell-surface markers Lyt-1 and Lyt-2, which are differentially distributed on different T-cell subclasses. We found that the CFU-T contains both a Thy-1+ and a Thy-1- cell, neither of which seems to carry either Lyt-1 or Lyt-2 surface markers.  相似文献

Cytochrome c oxidase catalyses the 4-electron reduction of dioxygen to water and translocates protons vectorially across the inner mitochondrial membrane. Proposed reaction pathways for the catalytic cycle of the O2 reduction are difficult to verify without knowing the structures of the intermediates, but we now have such information for the catalytic intermediates in the first steps of the reaction of O2 with cytochrome c oxidase from resonance Raman spectroscopy, a technique that enables iron-ligand stretching modes to be identified. Here we report on two more key intermediates: a ferryl-oxo (Fe4 = O2-) and a ferric-hydroxy (Fe3+--OH-) intermediate at the level of 3- and 4-electron reduction, respectively. We identified these intermediates by their characteristic iron-oxygen stretching frequencies (786 cm-1 for Fe4+ = O2-, and 450 cm-1 for Fe3+ -- OH-) and oxygen and deuterium isotope shifts. The oxo atom in the ferryl intermediate is hydrogen-bonded and the iron-oxygen bond in the hydroxy intermediate is anomalously weak. With the identification of the primary, ferryl and hydroxy intermediates, the predominant structures at almost all stages of O2 reduction are now known and the catalytic pathway can be described with more certainty.  相似文献
